Coursework Instructions:

Please answer the question to the point.
1.You have discovered a new Class V virus. You determine the sequence of the first 11 nucleotides of the 5’-end of the genome to be:
5’ – GUCCAUCGCCG – 3’
Predict the sequence of the last 11 nucleotides of the genome (i.e. its 3’ end). Explain your answer.
2. Class IV Togaviruses have a 5’-methly cap structure and a 3’ poly A tail while the Class IV Picornaviruses also have a 3’ poly A tail but have a protein (VPg) linked to the 5’ end of the genome in place of the 5’-methyl cap structure. Given that the Class IV genomes are translated by host ribosomes immediately upon infection, which typically requires a 5’-methyl cap and 3’ poly A tail on the mRNA, explain why these two viruses differ in this respect.
3. Some viruses make separate subgenomic RNAs while others make one long polyprotein which is then cut by proteases into functional units. What is the benefit subgenomic mRNA’s have over the polyprotein method. What is a benefit the polyprotein method has over the subgenomic RNA’s?

1 Because most viruses have a conserved terminal sequence, we can predict that the last 11 nucleotides of the Class V virus would be complementary to the first 11 nucleotides. Therefore, the predicted sequence of the last 11 nucleotides of the genome would be 5'- CGGCGAUGGUC-3'. The Class V virus genome is assumed to have a double-stranded RNA structure, where the 3' end is complementary to the 5' end.
2 Class IV Togaviruses and Picornaviruses require efficient translation of their genomes by host ribosomes upon infection. Togaviruses have a typical eukaryotic mRNA structure with a 5'-methyl cap and 3' poly A tail, while Picornaviruses have VPg protein linked to the 5' end instead of the cap. Both viruses use the host's translation machinery to pr...
